The repository above has 2.0.0.14 when openSUSE 11.0 actually ships with a higher version of 2.9.95. Shouldn't the repo be updated to the beta / rc / final releases of FF 3.0?

The mozilla (non :beta) repo will be updated when FF3 gets released in its final version.

Does it make sense to have a lower version of the software then ships with the base build? That's my confusion. 

When FF 3.0 is released will that be pushed out as a security update since things are currently 2.9.95?

11.0 is still beta (or rc) but still not released.
If I update to 3.0rc2 in "mozilla" it will go to all older distributions as well what's not intended.

Is there no way to explicitly say what packages will go into: 

http://download.opensuse.org/repositories/mozilla/openSUSE_11.0/

and not just at the http://download.opensuse.org/repositories/mozilla/ level? 

It just doesn't seem right that there is a build service of a version of software that is older then what's released with the build.

There is a way of doing that but it's too much of a hassle.
But I can do you a favour. I'll disable FF2.x for 11.0 and I promise that FF3.0 will be available as soon as it is declared final upstream.
