Today online-update downloaded a kernel update. during the update, the system froze. No mouse movement, no capslock-led.
After a reboot, the system could no longer boot into runlevel 5, several services failed due to missing modules.

I have little hints for the cause of the freeze. The only odd thing is, that 
/lib/modules/2.6.25.9-0.2-pae/modules.dep was missing afterwards.
Maybe this is due to a corrupted filesystem (crash while writing in /lib/modules) or this indicates that the update messed with 2.6.25.9 modules while adding 2.6.25.11 modules.

I am runing the machine from a different partition now. Except for the first reboot, this root partition should be unchanged.

I am mainly interested to find out, if this was a random crash, or if this is an issue in the kernel update procedures. 

Is there any more diagnostics I could provide?

Well to test if it's a file system problem, have you run fsck on it yet?

Otherwise, if you're experiencing crashes otherwise, it's probably unrelated to the update process itself. Your best bet is to download the kernel update manually (or just reinstall the old one and redo the update) on the old partition.

Next reboot into this partition did another fsck. 
Thereafter it happily boots into 2.6.25.11 
no unspecific crashes.
