After the issues described in Bug 870608 I changed the configuration for the bootloader using YaST2 bootloader. I selected to write bootloader only to the extended partition sda2 but finally found out that YaST2 was not written again after confirming the changes.

Log files are attached to Bug 870608.

Writing the configuration manually was working fine.

That's a very weird setup.

If you see something similar with grub2 in sle12, please reopen.

Weird setup or not, but I think grub2 should be written if I change the settings, shouldn't it?

This has been fixed in 13.2. Reopen if it still can not work. Thanks.
