Missing files in home directory after update

After each run of zypper update or zypper patch I'm missing several files in my $HOME. Specifically annoying are the missing ssh keys and gpg-keys. I _suspect_ this is because they're open and some component is upgraded and "looses" them in the process of being upgraded (my suspect is gvfs but I'm not sure). Although I do backups regularly this is extremely annoying. NOTE: I had this problem on Tumbleweed as well. It started somewhere in September and I hoped I can "fix" it by changing to Leap.
One additional note. The data loss did not happen, when I "downgraded" from Tumbleweed to Leap 42.2 GA while no user was logged into a desktop environment, just root on tty0.
