In gdm, my touchpad works fine. Then, when I log in, it doesn't work anymore. My guess is that gsynaptics-init (which is in the autostart config) breaks stuff.

Note that my gsynaptics config tells me that the touchpad should be enabled.

I ran into the same issue and could only workaround it by rpm -e gsynaptics.  Is bug 402864 related?

A less intrusive workaround is deleting ~/desktop/gnome/peripherals/touchpad/%gconf.xml .
